the first listed one for father/mother would be without the foal, and the other one is after the foal and the foal's genetic string is already compared with the parent's

Again correct, except the father would be ?a at the A locus (since he's a chestnut, all you know is that he carries black - but the chestnut could be masking bay or brown.)  Basically, in genetic coding, the recessive allele is listed last, and the black allele (a) is recessive to both bay (A) and brown (At).  So since all you know for sure is that he carries black, it would be ?a.
